help needed with firmware

Hi I am new here and I need some help. I have an i3 prusa from hictop and I decide to make an upgrade to Arduino mega and ramp.
I download the the marlin firmware and flash it (I thought correctly) and I open the repetier to see if this thing works. Repetier can connect but command waiting.
Any help appreciated.
